I reversed the saddles so i could get the saddles to move back a bit farther. These strings would intonate a bit sharp at the 12 fret. This didn't help. Pickups too high can cause the string to pull sharp. These are the two normal things, aside from incorrectly adjusted saddles (too far forward shortening the string length from the 12th fret to the saddle) that manifest themselves in the manner you are describing.
